Have fitted an Exedy paddle clutch, bite point is too high, have adjusted and bled, made no difference.
When refitting the clutch slave cylinder, I had to push the cylinder into the bore to get it in place, does this mean the push rod is too long?

You should be able to adjust bite point by adjusting the push rod attached to the pedal.

I adjusted that to get the amount of freeplay in the BGB spec, can I adjust it to get the correct bite even if it puts it out of spec?

er not quite you absolutely must have free play. Change the length to aquire the biting point, and the stops to allow freeplay.
complete clutch kit? Was it new?

So after I set the bite where I want it, I adjust the stops to suit?
