Top pic looks like an alarm switch though il check later, can't say I've noticed on mine to be honest,
wire with the loop looks like an abs wire.
Intake manifold should be plugged yes.
The black pipe you have photographed alongside the cambelt cover, could you take another photo but a bit further back, looks like its not connected?

Picture 1, I would also say the switch is for the alarm, to protect the engine bay.
Picture 3, would say something like refer to service manual to renew timing belt. Also timing belt last changed dd/mm/yyyy or mm/dd/yyyy depending on the japanese date format looks like 1st nov 2006 or 11th jan 2006, also states kilometres when changed 70????? Maybe time for a new one! And if your getting new plugs you might as well change them.

Aftermarket imobiliser switch to detect engine lid being opened.
Looks like an earth lead.
Looks like date and mileage of last belt change
also is this pipe meant to be blocked off ?? Yes
Looks ok in the picture, test for spark- is it strong? Check the gap.

The hole that goes through to the boot is where the alarm was bolted to, there should be a threaded hole there but over time the weight of the alarm fractures the metal and the alarm falls off!! My MR2 has a hole in exactly the same place
