TBH I think Toyota only put it in because with the airbox moved to the boot there was a big gap left behind

Yeah there's a secondary towing eye underneath, not much good to you now! I would just silicone the indicators in for now, easy to reverse in the future too

You probably did lock it but unfortunately the mk1 is very easy to break into. Strange theft, sounds like you got away with it quite well all things considered. I didn't think anyone stole tax discs anymore? May aswell just photocopy one rather than steal, it'd be just as useful.

Post up pics of your pulley as the timing marks are extremely difficult to see until they've been tipex'd. If you're not 100% sure it might be worth retrieving it and checking for marks before you spend money.

Did you use the same crank in both engines? Sounds symptomatic of a crank out of true. I've seen Toyota engines opened at 150-200k and only minor wear to the bearings, 4 sets isn't normal.

If the poly route doesn't work I think I've got a couple of used torque mounts with okay rubbers, though as others have said, how long they'll last in use is up in the air.

Most likely to be ignition related - rotor arm/cap/leads/plugs - good starting point, and cheap to do. Doubt it's lack of fuelling if it's backfiring and popping

They're a lovely engine, much nicer to use everyday than the gen3 3SGTE Downside is less ability to turn up the boost due to the higher CR.

+1 for the centre caps. You can't really paint the exposed hub nut thread or you'll not get the nut off in the future (or at least not very easily).

The 1st generation 4AGZE doesn't have a knock sensor.
TBH you'll be fine, just make sure car is running well, intercooler is nice and clean inside, and take it easy if ambient temps get very high. Otherwise, enjoy
