Forgot to update this, my car is now fixed, Thanks to James and his guys at Toyotagt. It seems that the timing was incorrect and that the pulley on the water pump was at a very slight angle which was causing the belt to slip and rub against the metal casing causing it to fray. As said above you're best off leaving it unplugged, when it rains heavily water collects in there and has nowhere to go.

To check the cam timing all we did was turn the crank to top dead center and then checked the cams to see if the marks on the spokes matched up with the timing marks on the backplate. Does that sound like the correct process?

Have checked the cam timing and it's correct, the ignition timing however was out so we reset that to 10 degrees btdc.
